  Yes, it happens almost once every 7 to 10 uploads. It's a bug happening depending which Vimeo's servers are hit. The problem is there since the beginning. More over, some times the HD version will get re-encoded, but the SD won't (exact opposite problem).

  Try exporting with the designated way for Quicktime as per tutorials, but uncheck the aspect ratio locking to edit in FCE, and instead export in the native resolution of the video, at 640x480 with 2mbps bitrate. It should work fine.
