I'm experiencing exactly the same. The quota system doesn't seem to work for replacing videos (that is, it doesn't work as it's supposed to). Every time I replace my video with a new one (I'm trying out different codecs/bitrates etc) but it doesn't subtract the difference, it subtracts the new file from my quota. I'm quite sure though, that this problem is already known to staff, and I hope it will be fixed soon. :)
